Running a script called CreateFolderArt before and after the tag cleaning process should manage this. Any embedded artwork will be removed so this needs to be replaced if wanted. although this may no longer be the case, however support for v2.3 is widespread so I would suggest using v2.3 over v2.4. My iTunes on the old computer recognizes the album tag, but not the new one. I am trying to transfer this Mp3 file to a new computer. iTunes does recognize the album for some of my files, but not all.

This could lead to situations in which everything is properly organised in iTunes but then inexplicably falls apart on an iPod, or tracks that display different information in Windows Explorer or another media player. HOwever, when I look at properties in Windows 8.1, the album is definitely shown in the tags. When multiple tags are present it can sometimes fail to apply updates to the tag that it reads back (presumably updating one of the others in the file) and it is also possible that iPod & iTunes may have different rules for which tag they give priority to.
The ID3 specification allow files to have multiple tags in different versions and languages, but iTunes only works properly with single tags. If that is so, set your option to not write APE tags, then cut the the tag from the file and insert it immediately afterwards and you have cleared the file from APE tags. m4a whose tags don't display in older versions of Windows, leaving us with the possibility of multiple tags. You can see the type of tag if you open the 'extended tags' dialogue: the window title shows the included tag types.
